Stock audio system on my '06. The other day I noticed that only bass comes out the rear deck speakers. I can't hear any mids or highs from them. The rear door speakers seem to produce a full range of sound.
Anyone know if this is intentional, or anyone noticed it before?

That's correct. The rear shelf speakers only have 1 way 6X9 speakers that pumps out bass only.
Yep, the parcels are acting as subs - you'll be lucky if they provide any meaningful output below 45-50Hz, but that's their purpose.

So if I change the rear deck 6X9 to a 3-way speakers, I guess it will perform better clarity??? Or does it limited by the speaker wires or the OEM amp?

3 ways are useless. The rear only pumps out bass, no mids or highs.
I think it has to do with the amp itself.
Yep, amp is frequency limited.
Only worth going for a change if the new one has a better low frequency response and higher sensitivity - presuming you've cranked up the bass level in the audio options, which will affect the front and rear door speakers as well.
Here's something to try:
Get a hold of Zero Hour's A Fragile Mind, and listen to track 2 (There For Me).
If you set the volume to 13 and Bass control to +3 - you should be able to see your rear window vibrate quite dramatically.
That's well recorded bass, and the system can play it very well.
If you still fancy dropping the speakers out, then these look like a good alternative - http://www.sonicelectronix.com/item_5151_--+CRAZY+CLOSEOUT--+--+Clif+Designs+QX6950.html
Good specs like the freq response and sensitivity should let you experience a better quality of bass.
The alternative is a pair of 10" woofers (plus the modifying necessary to fit to the shelf due to the eliptical cut-out the 6x9's use) - but you need to check the free-air resonance and response. More often than not, they're designed for a sealed or ported enclosure, but your boot/trunk should be good enough to be considered as a massive enclosure.

PJS, thanks for your info.
I see that those Clif Designs QX6950 speakers are crazy expensive, but they have a discount price now. A noob question, are they better than JL Audio or Infinity speaker? I know those are mass produce type and should not compare to the specialty speaker, but what do I know. Please give me advice.
Another question will be, do you need to take the door panel off if you change the side door speaker???
