Really?! You're wife designed the whole thing?!?! Very did an amazing job! She has good taste! I really like interior design! It would be something I would like to get into part time! haha I've always loved going inside model homes as a kid just to check it out the designs and such! hahahaha

Wow, very clean setup. I think two rows of Berklines should complete the HT look.
Do you have specs on which audio/video components you have? Home theater equipment is my other major vice besides cars, and it can get just as expensive. In fact, I've probably spent more on my HT components than my car  .
Don't bother listening to that calibrator (I'm assuming he was an ISF?). Sub-$2k receivers will work fine for HT. And if you want to upgrade, all you need is an external amp and use the receiver strictly as a preamp/processor. That way, you'll get the best of both worlds (separates vs receiver).
That's the problem with this hobby. Unlike our TSXs, there are limitless possibilities...

Projector: Sony VW-60 + grandview tab-tension 106" electric screen
TV: Pioneer Kuro 5080HD Plasma
Receiver: Yamaha HTR6060
Speakers: front, center, sub - JBL CS series, surround - Energy RC200
blu-ray: PS3
hd-dvd: Toshiba A20
Speaker cable: old school Monster M2
hdmi: all bluejeans silver series
power cable: all hospital grade
And yes he is a ISF calibrator. I am currently quite satisfy with the surround sound even though they are cheap stuff but they kind of quite match and overrall quite balance just like our TSX. However, still expect my Sony projector should do better in black level and color is still a bit dim when compare to my Kuro.

Your audio stuff isn't bad at all. Bluejeanscable stuff is quite good, so I don't know what that calibrator was talking about. However, I will say that Yamaha is notorious for overrating the multichannel power output on their receivers, so I think an external amp would help quite a bit. I run a receiver/external amp combo and it makes a WORLD of difference.
Your video equipment is very nice. I've always like the VPL series. My friend has an older Ruby VW100, and that thing still looks fantastic after 3 years. Pioneer Kuros are universally considered to be the best TVs available (I have a Kuro 6010FD myself), especially when comparing black levels, so that's a tough comparision for any projector.
In terms of color saturation, ISF calibrators tend to make adjustments that make the image considerably less bright in the name of maintaining accurate color reproduction. Alot of people used to a more vivid picture are often initially disappointed with ISF results, but give it some time and I'm sure you'll adjust  .
