That doesn't seem like a stripped bolt or hole, seems more like a nut is loose underneath. Cage nut, threaded insert or the like.
The shop manual shows the bolts clearly, and the holes they go into. From the diagram, I'd guess the holes are just tapped holes, no sign of cage nuts. But that's not for sure, they might have not bothered with that level of detail.
Have you removed any of the other bolts? Look at the ends, any sign of corrosion? That might indicate that the holes are open at the bottom.
I'd probably jack the car and get under there to see if you can access the holes and learn more. Or go to a junkyard and see if there's a car with the shifter removed... I'd guess an Accord would have the same holes but not certain.
Also if there's a threaded insert under there the bolt might actually be completely loose and able to be removed at this point, it just might be held down by the shifter housing. If you can get the other three bolts out the whole thing might just lift up. I'd probably try that, but carefully. If that's the case and it just pulled out the insert, you can probably replace the insert or maybe JB weld it back (anti-seize the bolt and tighten it gently).
